JotKite ships with .htaccess rules for Apache. On Nginx, add this to your server block:

# JotKite in /blog/ (for a whole-domain install, drop the /blog prefix)
location /blog/ {
    try_files $uri $uri/ /blog/index.php?$args;
}
location ~ ^/blog/(data|lib|tools|docs)/ { deny all; }
location ~ ^/blog/uploads/.*\.(php|phtml|html?)$ { deny all; }

The last two rules matter. They keep your database and code private, and stop anything in uploads/ from running.
